Vibration problems...

I just did the transmission swap (AOD-E to T5) and now around 2200+ rpms the car starts vibrating. It does this even when the car is parked so I'm sure it's not the driveshaft. The balancer is fine too. Anyone know what this could be?

When we put on the pressure plate we just put it on any way, it had a yellow mark on it but I wasn't sure what that lined up to. The flywheel went in fine, and I read it only goes in one way, but all the bolt holes were the same so how could it be different?
 
You did get a 50oz flywheel right?

how bad is the vibration? When you say the balancer is fine I take it that it has been replaced already?

I have a simmilar thing after installing my 3.73 gears but I thihnk mine is the driveshaft. Hopefully these questions can help someone with more experience give a good answer.

Well I read that if you install a 20 oz imbalance flywheel on the mustang then the engine will shake violently. This is just a slight vibration of the car, and it gets worse the higher the RPMs are.

I'm pretty sure this was a 50 oz imbalance flywheel though. I ordered it from D&D and specifically asked for the 50 oz. It had the holes drilled out of the back too.

The balancer was replaced 11 months ago and there is no rubber sticking out the back of it.
 
Yeah the bellhousing was indexed. I'm going to probably take it to a friend's shop tomorrow to have him check it out. They're saying either the pressure plate or flywheel must be on wrong or the wrong part.
 
When I engage the clutch (pedal is not depressed) I can hear it moving. Is that normal? Also the vibrations don't change whether or not the clutch is engaged. It seems that after about 20 miles of driving I don't get as much vibration.

So is the pressure plate balanced and have to be installed in a certain way?
