Water in my sill drains into floorboard

Hey guys, Long time lurker first time poster. Usually I can search and find answers but this one has got me stumped.
I Got a SMALL problem here with my 04 vert. I noticed last week after a big rain storm that my drivers side front and rear floorboards had about an inch of water in them. After looking over my vert top and this forum I figured I would start removing pieces and see if the problem was a clogged drain. well, it one of the holes in front of the rear tire was indeed clogged and thats why water was coming in my rear floor board (see attached image).
Now, as for the front, why would that also be getting so wet? So I pulled off my sill plate and found water in my sill. the sill is welded to the frame and Im sure that water is getting in through the fastener holes that connect the wiring there in the cabin. now, I could probably drill a hole or two under the sill since it will be covered by the cheap plastic ground effects that cover the rear drain holes, but should I even be getting water in my sill? there is no water in the passenger side so I am wondering if this is by design or if water has just rusted through somehow and I have a bigger problem then I thought. The other attached photo is where I can see the water (when the nose is down). If I turn the hose on the top to test, the water will fill up the sill even after I siphon it out. ANY help or ideas on how to properly fix this would be appreciated. Thanks

I had a similar problem on my 03. In my case, I could not find any clogged drain holes. Drilling additional holes in the bottom of the sill did not fix the problem either.

What I ended up doing was to re-seal the seam between the floor pan and side sill (from the inside of the car). I used a combination of rubber backed foil tape and seam sealer.

In your case, I think the water is filling up the sill because of the clogged drain. As the water level rises, there is more opertunity for the water to seep in between the floor pan and sill.

If the water is draining now, it is possible that the leak is gone. If not, consider re-sealing the floor pan seam.
