What could I do to make my v6 faster than a Gt or Cobra?

Sell it and buy a Cobra. 
First, to get that result, you'll need $$$ and time.
Second, you could beat a GT with some mods, but i don't know if you could beat a Cobra with regular street mods.
Some mods I can think of are: ported cylinder heads, ported intake manifold, different cam, superchargers, fully new exhaust.
So, if you got that CA$H, you could do it. But it'll probably cost you as much as getting a DOHC 4.6L

If you are planning on spending lots of money on it, sleep twice over any decision before you make it.
You could supercharge your car, do some tranny mods to handle the power, and you could be right up there with a GT. Roughly guessing, i think that should be less than $5,000.
Or you could get a new engine. MM&FF magazine had an article in their April and May issues about a woman who put a 4.6L Cobra in her '99 V6. So, you could do that, but that would probably be a lot more money, since you will need a different tranny and axle and the swap isn't just a "bolt-on".

Supercharger is better if you want to be quick off the line and get some decent boost at higher RPMs. Turbo will be slower of the line (turbo lag), but will usually provide more boost at higher RPMs.
For "cheap" mods, CAI, true duals, ported engine, new cam, new chip, good headers, etc. The super/turbo alone will cost at least $2000 for an "ok" one, upwards of $4000-$5000 if you want a really good one. CAI and Exhaust will be about $500-$600 depending on brand. You'll need new tranny and gears to handle the super/turbocharger. Get suspension mods as well for better handling and less body movement.
BTW, GT's aren't that quick. I kept up with one from a 30mph roll, up to about 98 (when we started slowing down), he had maybe half a car length on me.

my 98 ati procharged blows the doors off of my 99GT vert and runs right with my father-in-laws 98 cobra. i`m dynoing around 260rwhp now with just the 11 psi procharger, 1.8 rollerrockers,3.73`s and B&M shift kit and dual exhaust
a 98 cobra will dyno stock around 250rwhp so moding the 6 to match that and more is no problem. it will cost about $4,000.00 though. and if more power is wanted you will have to upgrade the internals and rearend if you go over 300rwhp. you can have 450rwhp for about $5,500.00

Once I do my cam/intake/head swap I should be giving the 99+ a little bit harder time beating or catching me. Then the blower

I don't want it any lower b/c of the fact that it's my DD.
on 3.8mustang.com, someone got to 11.9 1/4 mile with 4600 in total mods. he did his own tt kit. find a freind who knows turbos

get 2 small turbochargers, a really large wastegate, and a .63 a/r turbine. get it set up to where you see full boost around 2-2.5k... that'll give cars a run for their money. Justin on v6power.net (the guy that ran 11.9) uses 2 T25s. He only has 310rwhp at 10psi but he ran a 11.9 since he saw full boost instantly (auto tranny with a 2800 stall converter i think, not sure). you just need to make sure that you're able to get the exhaust flowing since the t25 turbine may not be able to cope with the exhaust levels at high rpms.
