Would I lose my fader?

I was thinking about running a set of CDT classic components off an amp(using the RCAs marked "front") and running a set of CDT coaxils in the rear off the head unit. If I did this would I still be able to use the fader?

Most likely - yes

But it may depend upon what brand headunit you're using - I know with most (if not all) major brands it works just fine.
