Not much to pick on, looks like a really great car to start with.
I would do things so much different 20 years later starting with a nice clean lx like this one.
First mods: lose those much flaps and vent visors (if you want to keep them, you could get chrome fender trim and go for the pepboys trifecta:D)
Then before you do anything else, subframe connectors.

Yeah I picked it up today and took off the ponys above the 5.0 emblems and took off the wind deflectors. Taking off the mud flaps tomorrow. Then dropping it off for shocks and springs. Luckily the lady's grandkids took off the eyelashes it had on it! oh my god!

I vote Subframes, gears, and springs first over engine and exhaust mods
Springs and shocks for sure! The car has a dead shock in the driverside rear. Needs a tune up also! Going to start stripping off the air box tomorrow.

One of my past stangs had the chrome fender trim on it along with the wire wheels and a bullet hole in the quarterpanel window! (yes an actual bullet hole)
 
Im curious. Why do you want to remove the factory airbox? Just put a K&N Filter in it and they are good to go unless you get in to other serious mods that might warrant a different intake tube. If you strip the factory box and stick a cone filter under the hood you're hurting performance rather than helping it.
 
The factory MAF is 55mm. A 70mm MAF upgrade is worth it. You can get them from other Ford and Mercury cars that used them factory. 94-95 Mustang GT are an example. There are others including mid 90''s Crown Vic and Marquis. The 70mm MAF upgrade I previously had on my 92 came from a 94 Marquis. Junkyard part for $25.. It gave me an extra 1000 rpm on the top end. The 92 is now boosted so it has an aftermarket MAF. The 70mm Marquis MAF is now on my 93 vert.

You'll need and adapter for the hose connection but they're cheap too. Here are some vehicles the compatible 70mm can be found on.
