I have a 2007 GT with a TR-6060, full exhaust, and Saleen blower, and 4.10 gears. I believe something is wrong with the traction control. Even with the traction control button off, the car acts like traction control is active in first gear. After first gear, the car runs like a scalded dog. It has been professionally tuned and built. Any ideas what this problem may be?

The engine light is not on. Shouldn't it be if a code is thrown? Shouldn't the car act up in the other gears also?

Not necessarily, depends on what's actually wrong.

If the TPS is acting up then the symptoms would lessen once the throttle body was open and RPMs were up.

Just spit balling though. Pull codes.

Hmmm...

I'd ask for your AFR but many folks don't run a wideband.

Check timing.

With the car off and key on, put a meter on the TPS and measure voltage. Manually operate the throttle and ensure that voltage is scaling as throttle blade moves.

Run KOER if you haven't already.

I will say this. I've been through three transmissions. After the stock one was replaced with a TKO-600, the car started doing this. Are there any wires or parts that could've been damaged during a transmission swap?

I took the car out this morning and it acted fine. I thought it could be a problem when warmed up, but it acted fine after it reached operating temp also. This bug has me stumped.

The clutch has about 500 miles on it. It's a McLeod Stage 3. It's not bucking. It's not a timing issue. The intake tube is sealed. The feels almost identical to traction control kicking in.
