2000 3.8 feels slower than my 2004 3.9

I bought a 2000 convertible mustang it feels way slower than my 2004 coup. The 2000 was supposed to be a standard but the previous owners converted it to a auto and use a 01 computer and trany plus wireing harnes. As a result some of the sensors didn't work but i switched the computer out with a one from a 2000 to get the sensors working. Now i have codes for the o2 sensor but that is probably because of the wire harness. The big problem is how noticeable the difference in acceleration and response is. Is something wrong with the trany or is the culprit the big 18" bullitt rims and tires that scrubs.

The convertible weighs more than the coupe, that's the first reason it's slower. Second, if your check engine light is on for O2 sensor codes, it's running in "limp home" mode beause the PCM can't accurately determine air/fuel ratio, find the cause of that and correct it.

Im pretty sure 200 pound wouldn't make a difference this noticeable but im begging to think something is wrong with the trany it accelerates slow and yes i watch the rpms plus it jerks shifting when the pedel is to the floor
