2004 3.9 V6 Bad Engine Vibration

I have been having some engine vibration for about a week now and I can't seem to figure it out. The whole engine shakes in idle and throughout the rpms (though it is worse around 1200 rpm). It also has a cough coming out of the back right tailpipe. There is also a rapid clicking type noise coming from around the throttle body area. Here are some videos of the symptoms:

I have already replaced:
Spark Plugs
Spark Plug Wires
Harmonic Balancer

Car Info:
2004 3.9 liter V6
Dual Exhaust with Glass Pack Mufflers
SR Performance Cold Air Intake
