65K miles, swapping the cracked plastic manifold and considering eliminating the EGR.

Will blocking the EGR at the plenum result in some type Check Engine Light or any other ill effects?

Yes it will give you a light, and a potential lean condition in some drive situations, but you can turn it off with any hand held or dyno tune and the net effect is slightly worse gas mileage, a weight reduction, and a cleaner intake.
