A straight forward engine swap Q?

Ok so it might be redundant, but I need to get some cut and dry information. My 99 GT motor is pretty much done for...and I would like to swap it with a 99ish cobra motor. I have around 5K to use here and have been planning to do it this way. What kind of issues/complications am I going to run into? My GT engine is a windsor, so will that be a problem if I then swap in the Cobra motor (of the same year range), as far as my transmission is concerned?
I have been trying to do my homework about this for some time and I have had a hard time coming up with a straight forward answer. I have searched the previous posts and could not find something exactly simliar to my situation. Can anyone help me out?
 
I can't see why there would be a problem. If you are sticking with the same year Cobra motor as your GT the tranny's should be the same. Except for 03-04 Cobra's of course. Just make sure the new motor comes with a new flywheel. Cobra's have an 8 bolt flywheel, GT's have a 6 bolt, I'm pretty sure even the Windsors were 6's but think for some reason some may have been 8. I say that because i just bought a new flywheel and they needed the X or W code for the serial number 8th character.
 
Check out my web page in my sig. I have a procedure for the wiring harness on a 01 Cobra motor install to a 2K GT. I'm sure the 99 has the same harnes as the 2K. Motor is a direct fit, tranny and all (99 T-45). You will need a chip to run the 4V. I have a JMS. Car runs awsome.
