The manual transmissions (T5s) are no longer in production but they have stocked ones sitting. It's generally around $4000 from a Ford service center for a new one. Or you can get a rebuild for $3500. Don't do that, though.

Find a reputable transmission shop and have them gut your T5 for the Ford Racing World Class upgraded T5 components. That along with a nice clutch (Centerforce or Spec) will set you back around $1900 to $2200 installed-ideally. You will have an awesome shifting transmission that will last forever. MUCH better than the stock T5, cheaper and less hassle than a 3650 swap out too.
