can you throw a code with canned SCT tune?

this is a strange deal .. when i put my car back to a stock tune i throw about 6 codes.. then when i load on my "93oct PI Tune" that i got from American Muscle (canned tune). i cant get the codes to show up...

it was some weird ones like EVAP Cap, Slow O2 and a few others.. any ideas? it prolly is normal.. but just wannna make sure!

the tune could have had some things, like the rear 02 sensors turned off.
