Charging System

Need some help on this one.I have a 68 Mustang 289, Which I installed a PA performance 3g alternator on a year ago.It has been working great until earlier this week the car crank over really slow.I check the battery and it had a bad cell, replaced it with a new one and checked the charging system.The alternator was not charging, figured it took out the battery in the process.Replaced the alternator, still not charging.Doubled and Triple checked connection also brought the alternator to advance and had them test it, tested good. Any thoughts.

Check to make sure that the "turn on" signal is goodon the Lt' Grn/Red wire. It should go through the charge lamp. If you don't have one, there should be a resistor in the circuit.
