I agree. I mostly notice it on low speed/rpm changes where I can feel the weight transfer of being in a gear, N, then upshifting. Not so much on downshifting when I come to a stop though.As mentioned, the driveshaft is crap, but some clunk comes from the upper control arm mount: the hole for it is bigger than the bolt so it clunks. Smooth shifting at part throttle driving and a little practice and it's barely noticeable. When I first got mine, it was really annoying.
Sorry it took so long to reply. J&M supplies a step bushing to solve this with their upper control arm. It is also one of the best designs around. Check it out:

The factory upper control arm uses a very large rubber bushing to isolate drivetrain noises. I really doubt it is your upper control arm that is making the noise unless it is just loose. Our shop car also made noise new from factory due to excessive backlash in the rear-end. I would take it into Ford to have it looked at since the factory rubber bushings in the suspension should absorb most of the sounds from the drivetrain.
I have the same noise in my '09 GT. Feels like a whole lotta driveline lash and sounds like and old worn out U-Joint.
Other gripes:
The dash panel closest to the windshield rattles like bolts in a bucket near the L/H A pillar
The door lock surround on the driver's side pops off all the time. Glued it back in. Hope it holds
Seatbelt was installed twisted. Fiddled with it and guess I will have to add it to the punch list.
I am beginning to think my return to mother Ford was premature.
This is not normal for a run of the mill rwd v8 car, I've had lots, never heard this before. Mine is not rear end or trans, has to be driveline slop. Also sounds common among Mustang owners. Why in the world do we have two-piece driveshafts, especially with it being so short? They have made millions of rwd cars over the last 35 years with one piece driveshafts and no problem. Why go and change it and muck things up that is proven to work?okay, mine does this too. I just figured it was part of a RWD + V8 set-up, and have learned to drive the car differently. What can be done if we are out of warrantee? Will any of these help: upper control arm, lower control arms, 4.10 gears, one piece driveshaft? How do I reduce backlash in the rear end?
