Cobra Brake upgrade problem

I installed the twin piston PBR calipers with stock brake pads and Baer Decela cross drilled / slotted rotors on my GT . The problem I am having is that when I brake i hear a griding noise but its not loud . Also , the brake pedal feels like when you brakes are about to be metal to metal . I'm thinking this rough felling is cause by the slots in the rotors but I'm not sure . I hate this , cause it makes my car feel like a P.O.S.
 
I recently went with calipers and slotted rotors that had been running on the car (a 99 Cobra)together. I had them turned before install, and they had a slightly roughed up finish, meaning not real slick like a rotor with some miles on them. As soon as I drove it, I noticed that I could very easily hear a differance in noise when they are applied. And I can say that there is a different "feel" throughout the car when they are applied. Not a vibration, but not a real silky smooth application of the pad to the rotor either as with stock parts. I am thinking this is normal with the non-smooth rotors we are using, so I am going to hold off judgement for awhile.
