Ok so heres the deal a few weeks ago my oil pump broke i pulled the engine and put a high volume pump, ARP oil pump driveshaft, new oil pan, timing chain and some Prothane Polyurethane motor mounts on. Ive been driving my car and there is a vibration that wasnt there before. I can feel it in my seat when the RPMs are between 3-4k. I replaced the Harmonic Balancer with a Ford Racing Unit, that didnt do a thing so i got underneath the car took the motor mount bolts off and the passenger side stud on the motor mount is sitting nice a flush with the slot in the K-member, however on the drivers side it is not on the bottom of the slot, the stud stops like a centimeter before it touches the bottom.... Could this be my vibration? My driveshaft is a Ford Racing aluminum and is about 3 years old, could it just be the mounts or what? Its not a horrible vibration but its enough to shake my rear view mirror and make everything blurry in it..

How many miles are on your driveshaft? I just replaced the U-joints in mine, and at 200k all the bearings in one U-joint were rusty powder. This caused the compainion flange to be very stiff and hard to move. It would cause the whole car to vibrate pretty bad, it was so bad I could hear it. Replaced them today and now its smooth as glass. The only good way to check this is to pull the drive shaft off.

A U-joint could still be bad, if any of the seals have a defect or if water got in, it doesn't take very long at all to sling the grease out and burn up the bearings. If your going to pull out the driveshaft its worth checking. I dont think turing the driveshaft 180 degrees will change anything, I've had mine both ways and it made no noticable difference.
