EDIT: I removed the picture from the quote because we probably don't need it twice.

that picture was taken completely stock a week after i got the car. now i added the JLT Caold Air Intake which looks like this (i kept the shaker tube there for now until i get an attachment for it) JLT INTAKE
The stock system seems to have pretty much the same directional routing of the air as the CDC system, but as I recall with the CDC shaker kit, the tube coming directly out of the shaker was sandwiched flat all the way to the front of the car, whereas yours takes on a rounder shape sooner. I wish I could find the picture I saw of it.
I once considered getting an aftermarket shaker hood scoop from Classic Design Concepts for my 01 GT. The system is the aftermarket equivalent of the shaker system on the 03-04 Mach 1s (although, I have never looked under the hood of a 03-04 Mach 1, so I don't know if the implementation I am about to describe is the same).
The Ford's 03-04 Mach 1 is based off of the CDC shaker design. Ford did some tweaks and improvements, and later CDC rolled those changes back into its own kit. One difference is that originally CDC did not have a flex joint in the air tube. Ford added that, and one can tell the original CDC kit from the improved CDC kit, by it having that flex joint or not.
CDC kit uses your original hood, but requires you to add their own "applique".
In contrast, KarKraft has its own version of a shaker hood kit. This uses mostly Ford parts, with the exception of the mounting bracket. The different, unique, mounting bracket is used on the 2v engines (the Ford mounting bracket fits only the 4v engines).
The KarKraft kit, in contrast to the CDC kit, uses an actual Mach 1 hood. IMHO, produces a much nicer look.
There are a couple of drain holes that are connected to hoses that run any water out of the shaker before it's path into the airbox. One is that medtal ring in teh previous picture and there is another one that is not shown underneath.
