Drive Line Issues In '89 Gt

My son has a 1989 GT with 130,000 miles on it. I've been helping him work on it the last year or so, and Ive driven it from time to time as well.He's been telling me about a vibration, and clunk he started to feel recently. I drove it to work today to get a feel for it. We put a new cross member on it right after it started these symptoms, as the old one was rotted out. Im sure there was some sag going on. Stress on the ujoints and all that, but when I was under there they didnt feel sloppy...

So heres what it does....when you accelerate while having a hand on the shifter, you can feel a clunk...and when you let off the gas, again a clunk. I cant really hear it thanks to the pipes we have on it...just can feel it at the shifter...and Im not talking hammering the pedal, just easing on and back off. There is also a vibration that feels like you are driving across those warning strips in the asphalt, but not actually that severe..just that sort of feel...this comes and goes at different points in RPMs....seems to subside above 1700 or so. You can feel that in the shifter as well.
Pushing the clutch in and putting it in neutral makes it stop...Also you can rev the hell out of the engine and even leave it gassed a moment while coasting in neutral and there is no vibration at all so Im thinking its not the engine itself.....
The clunk has got to be a tell..id bet the drive shaft is actually moving back and forth maybe?
So Ujoints are a given, we gotta do those especially with the rotten cross member it had. but im thinking two problems......vibration and clunk, or could they be related?
DIfferential perhaps? I last drove it 3 months ago and it was really nice, none of that stuff happening.
Any input would be greatly appreciated!
 
Drive shaft is good place to start. With that many miles and your description of the cross member tells me to go there also.
Have the drive shaft balanced also.
This might be a good time to upgrade to a aluminum shaft, it also makes it plug and play, ford racing is where I got mine, a little pricey but well worth it in my opinion. You get all new u joints, balanced and new wachamacallit that slides into trans.
