My main question is, I don't currently have headers on the block, do I need to tape up the holes? Or toss headers on first? Don't wanna cause issues.

I would cover up the ports yes

Duck tape will suffice

I agree, duck (tic) tape, if any water gets in the cylinder just shoot a little clean oil in there and crank it over a couple times, any spatter wil clean up with soap and water hose.
