Help me decide on transmissions.Auto and Stick.

Well it's a custom burned chip that the shop burned for my H/C/I setup.
Without that I would have problems at idle. So it's kind of important.

I was thinking if you had an off shelf or store bought chip it would not be that big of a deal.

Why not contact your tuner and see if that chip would work in a stick pcm. Be sure and let him know the new pcm will be of the same family as you now have?

they could also probably do a quick re-burn to make the auto computer work just fine with the manual by turning off all the settings for the AODE

It sounds like you need a tko Manual they can take abuse especially with nitrous.
