So I have a 2002 GT(roush stage 1if it makes a difference) and recently I have had a code P0401 for egr come up. It then Started to idle anywhere from 1500 to 2000rpm at times. It only idled high after warming up. It's not a rough idle it gets there and it sticks. It's so bad that the car could drive itself in second car and sometimes 3rd when idling at 2000. I checked for leaks found none so I flashed the ecu and reinstalled the custom tune. It ran fine for 2 days then started to idle high again but the code never came back. Has anybody had this problem or can anybody help me out?

Well since you got the code for the egr clean it or better yet do the egr delete since you have a tuner but you need the delete kit

I'd start with the IAC valve for the idle speed issue.

Consider ruling out a vacuum leak before replacing parts.

Here's some more information:

+1 on the IAC. This is pretty common. They will either idle high, or cause low idle/stall problems when they are on the outs. I would advise avoiding non-genuine replacements if the IAC has to be replaced. I went through 2 defective out of the box IACs from O'Reilys before I went to Ford. Best Luck!

Mine had high idle before due to the alternator's diode bridge failure. This also produced a hissing sound from the alternator that may be mistaken as a bearing problem.

So just a update. I decided to clean the TB, IAC, and EGR. Since then I have had no problem at all and that was back on Aug 15th.
