Knocking Noise When Shifting

There is this weird knocking noise when i shift, i hear it the most going into 2nd and 3rd. It happens right as i let off on the clutch and step on the gas, my Dad said it might be a bad u-joint. I usually shift below 2k to try to save gas and thats when i hear it the most, because its quiet in the car. Whenever i shift at 2.5k+ i can never hear it so I can't tell if it happens or not. So i have two questions:

Does anyone know what this knocking noise could be?

And also, is it bad for the car to shift at low RPM's as long as it doesnt buck and jolt? I can shift below 2k very smoothly, the only thing that happens is the knock I am talking about.

First check the bolts at the rear flange of the driveshaft and make sure they are tight. If so, remove driveshaft and get checked for balance/bent/u-joint problems. Around here, all that would run you abour 60-85 bucks.

As for the short shifting....not a problem as far as I know. I've short shifted several times...no problems by doing that.

i was wondering if anyone knew the answer to this question because my 89 mustang notch 5 spd starting making that same noise too....any advice? do I need a new tranny?
