Need help with a 4.6L engine swap

I am currently helping my brother swap a 2003 4.6 into his 97 GT and I am having a few problems. The salvage yard we bought the motor from said that with the 03 wire harness and ECU the engine should go right in without a problem. But there are a few things that wont hook up like the fuel pump and the power window controls. Can these be spliced in or should I just consider striping the 03 motor to a short block and using all the old 97 parts to make the new engine compatable? Would there be any power loss by using the older parts with new engine? Also any tips from anyone who has done something like this before would be nice.

i helped a friend of mine put a 97 cobra motor in his 95 v6. the main thing i can say is just make sure you get all the wiring specific for that motor and get a ford wiring manual. there were several wires which did not match up. so just cross reference between the two vehicles and cut and splice where needed. a multimeter also is handy. hope this is some help.

Im going to assume this is a 2003 GT motor and not a Cobra, so if i'm wrong, disregard.

it is a very simple swap you are doing. leave the 97 computer and wire harness. use the coil packs from the 97, as well as the fuel rails. Use the 97 alternator and go to the dealer and pick up a 1r3z-10153-aa alternator bracket. Drill and tap the aluminum intake crossover for the 2nd temp sensor (or PM me and i can do it for you. costs about $5 for shipping). Oh, and use the 97 exhaust manifolds, unless you have headers.

that should just about do it...if i think of anything else i'll post.
