Need help with dyno results

This car is a 99gt with an 01 cobra swap. Car is running off of gt ecu with flashed program. flash was done through ford chip by mail order. Mods are:

bbk l/t, bbk h-pipe, with magnaflow cats, and magnaflow catback, u/d pullies, 255lb fuel pump. also running on stock gt maf.

The engine came from bishop. I've heard of people having problems with these engines. is it possible that this could a be a mechanical issue? Could my MAF be the cause of this problem? I have the stock my on the car from the 2v engine. Is there a difference between the cobra MAF and the GT MAF? Another question is when the motor was put in the knock sensor was not wired up. Could it be possible that the engine is looking for the knock sensor and pulling timing?
