People with T3650's in their 96-98 Please Help

Alright, so I have a T3650 in my 96 GT and I have run into a serious problem. My problem is is that the transmission appears to be sitting to high and in turn is causing the pinion angle to be so far off that it shakes the whole car at speed and the transmission is ground on the body transmitting all its vibrations into the car also. When I did the swap I reused my old transmission crossmember from the T45 (I had to cut a small notch in it to clear a bump in the housing of the T3650). I reused the stock driveshaft and yokes and everything. I also got the speedometer working through a speedcal, my only problem is that the trans is sitting too high. Any guesses aS to what could cause this or what I need to do to remedy the situation? My car is down indefinitly until I can get this problem resolved so any help is appreciated.
