Possible transmission/ clutch problems..

So my 05 gt has a rough time going into reverse/ 1st gear, in fact reverse is nearly impossible to get into with out putting it into another gear (usually 3rd) and then into reverse. There is also a clunk sound that sounds like its coming from the rear gears when shifting up and down occasionally. rear gears are stock btw. Anyone have any thoughts on this??

In my experience that is related to a bad pilot bearing.

Was it a bad pilot bearing? As Dan suggested?
