pulling codes after a T-5 swap

1991 2.3 ain't running right with occasonal check engine lights.
Today I read the codes and came up with
Vehicle not in park or neutral when testing..
Failure of 3-4 shift solenoid and
converter clutch lockup failure.
With the 5-speed in it these codes are useless.
My question is how do I trick the computer into not sending these useless codes.
It won't allow me to do the engine running tests unless these codes quit popping up!
Yes, I cleared the codes but they immediately reload before I can do the engine on test.
Or...What may be wrong that would cause a full throttle bog?
Half throttle and it revs on up, but full throttle causes it to stutter and sometimes die...even when in neutral with no load!!
Did the tuneup stuff, no vacuum leaks, good fuel pressure, everything seems great!

when i did my swap it did the same thing, and after i checked them the light never came on again. Not sure why, and i cant recall if i cleared them or not, but they would always show up when ran the codes. Try reading them, and NOT clearing em. that might work. I know after the first time it never turned the light on anymore.
