In this diagram it shows the alternator harness independent of the headlight harness, although it is loomed in the same harness. Can I separate the charging harness and the headlight harness or do they share common positives and negative and are co dependent of each other.

You can seperate them. If using a newer style alternator you can run the white/ black stripe wire from the main connector to the single plug. The factory runs that wire deep into the harness. Really no need to do that.

Yup. They come apart. When I did the 3g swap, I pulled all the factory stuff out .
