Rattling noise.

I have a 98GT. Right before i did my motor swap to a 99 motor, there was a noise coming from the rear of the engine(flywheel area). I thought it would be fixed with the new motor, but it still persists.

It happens at lower RPMs during acceleration and when the engine is under a load. It does it more frequently when A/C is on. It sounds like it's coming from somewhere around the front of the tranny/rear engine from inside the car. It's a metal to metal rattling noise and i have no idea what it could be. I have a brand new clutch (3,000miles or so) and a 28,xxx mile engine.

Any ideas? Could it be transmission realted? I'm lost
