remove pilot bushing

Im getting ready to install a PI motor in my 96 GT.my question is should I remove the pilot bearing that is in the crank of the PI motor since my tranny is an automatic,or does it not really matter if I just leave it in?

You have to remove it. There is a pilot "stub" on the torque converter that sticks into the crank. If you didn't remove the manual pilot bearing, you would not be able to fully insert the torque converter.
