Replacement Engine For 2006 Gt

I have a 2006 GT Convertible and it has come time for a replacement engine (220k and has a blown head gasket or a cracked head). I have been looking at rebuilts and used and its getting slim pickings for 05-06 4.6L with lower miles in salvage yards. I know that the heads and other parts were changed in the 2007 model year, however could I have a complete salvage 2007-2009 4.6L dropped in without any issues?

Head change is mid year 2008, to install one of those engines you'll need to use spark plugs and ignition coils from that year. Watch late 09's the have CMCV plugs not plates so you may want to double check that as you'll have to swap your intake manifold
 
I was looking at dropping in a complete engine with harness, its more the harness to the BEC that was concerning me. From feedback, it looks like I would be ok with dropping in the complete engine.
 
I bought a reman head from Rockauto for $400 and swapped it. It wasn't a bad swap. Also need head gaskets and head bolts. I'd guess you could do that for around $1200 with fluids, heads, bolts, gaskets, and whatever else might pop up. I did mine at 225,000 miles and I am at 238,000 still going strong.

Might consider a timing chain kit for around another $500 if you do this.
