rev limiter probs?

I recently got my 98 tuned and we moved the limiter up to 6500 cause of the massive intake and such, but the only problem is that it wont go past 6k. its driving me nuts as we have tried about everything, no missfire codes or anything, what would cause the limiter to kick in at 6k when its tuned for 6500? my tuner said the computer is limiting it for some reason.. what could it be?

i know on my sct there is a nutral rev limiter and a revlimiter, you have to set both at 6500 because its a 5 speed car and the computer doesent know if its in gear or not, my 98 will rev to 7k easy on the stock computer.

I think thats the answer, I wonder how much is the computer involved w/the transmission.
