Shifter hole

Are the shifter holes in the floor pan in the same place for auto and manual transmissions? I did a 5-speed swap on my '90 and the shifter doesn't seem to come through the floor in the center of the hole. Also the bolt holes on the shifter boot that bolts to the floor don't line up, do I need to drill new ones?
 
I did the T5 swap, I tore my already trashed rubber part off the lower boot and hammered the metal part of the boot to fit the contour of the smaller AOD trans tunnel; then I used the metal part of the boot as a template for the shifter hole. I had to cut the center of my new rubber boot to go around my Tri-ax; the bottom bolt holes line up, you just have to cut the top part and drill new holes.
