shifter vibration at high speeds and grinds while going into reverse.

Hi, I have 2001 GT just put a new clutch in it but grinds going into reverse, also transmission clunks when shifting but not at high RPM. When I'm doing about 90-95 mph the shifter starts vibrating intensely but if i put it into neutral the vibration is still there. Could it be U-Joints or drive shaft? And what could the grinding be? Any help would be appreciated.

Did it grind before clutch replacement? How many miles on it? A good place to start with the clunk and vibration would be UJoints(driveshaft) or motor/transmission mounts.
 
Hopefully the OP didn't damage the tranny driving that way. When I do a clutch I replace the nylon quadrant with the aluminum one along with an Ford OEM Cable and firewall adjuster. You need to ascertain the clutch is properly adjusted before further trouble shooting.
