water pump problem after 5.0 and t-5 swap

About a year ago I put a 5.0L and a T5 tranny in my '66. About a month ago my water pump went out and I ran into some trouble trying to replace it. When I put the 5.0 in (it was out of an '85 stang) I had to change the oil pumps and oil pans because one is front sump and one is rear sump, so I also had to use the timing chain cover and water pump off of the original 289 so that the dipstick would be in the right place. To make the pulleys line up on the new motor I had to put washers behind the water pump, which wasn't that big of a deal at the time but I think that contributed to my water pump failure. Has anyone else run into this problem when doing this swap or something similar? Any advice would be greatly appreciated.
 
Exactly which pulleys didn't line up? Just water pump pulley? or alternator pulley, too? Are you using the 5.0 pulley setup? Serpentine, too? We need to know what you have 'cause there are a few ways that you could have done this. Thanks.

I used the pulley setup off of the '66 289. I think it's just the water pump pulley that won't line up. It's not far enough out.
 
I have the March kit. Didn't fit. My problem was alternator pulley position. I had appropriate spacers made to move the alt. bracket forward. Your problem seems different - water pump pulley too far back. If you know someone who can do some lathe work, you can make a spacer of appropriate thickness to go between your water pump and pulley. That would move the pulley forward without messing with the water pump mounting. Pulley fitment is one of those things that one can expect to be problematic when not using stock parts.
 
I used a 93 Tbird 302, not sure of the year Mustang timing cover, 93 mustang water pump, summit serpentine pulleys, Trick Flow power steering eleiminator, March alternator bracket, and 68rustang modification for said bracket.

For the timing cover the dipstick boss was there, it just had to be drilled.
