Weather seal gap? Need ideas on how to fix this issue

Hey guys I just bought a '96 Mustang GT and I am in the process of changing the interior over to black. I noticed that the driver's front and passenger rear carpet is damp. I think I've found the entry points. The front looks like it's leaking through the grommet where the hood release cable enters the firewall. The rear I believe is leaking through a gap between the rear sail window and the door seal. I was think of putting a little black permatex in the grommet on the front but I don't know if it will work in that big of a gap in the rear. Anyone else had this problem? The same gap is also on the driver's side but I haven't noticed if it's leaking or not. With that much gap on both sides, it looks like it might be a factory issue. Is this a common problem? If so, how is it normally fixed? Thanks for any help.

Looks the same way on both sides. All seals are present.

Are you sure? Here is what my door seals look like and you can see what I was talking about.
