I would like to hear opinions on which transmission would be able to handle the power of a S/C'ed 98 Cobra? I've heard that X2C has a really good built up TKO, but I was also thinking of the regular TKO and the 3550. I don't really want to go with a T-56 based on price unless I can find a good deal on one. But thanks in advance for any advice.

You should look at the TKO ll. It handles more torque than the TKO or 3550 and is a little cheaper than the T56.

I know if you get the 3550 trans you can use your stock clutch. But for the other TKOs you have to change the clutch.

Has anyone out here gone ahead and installed a T-56? I have rebuilt the T-5 three times in 8,000 on my '97 and I want the six gear but with the 11 in. clutch and the driveshaft and the new shifter this could add up to a lot of unhappy. As well there are several strength options out there and they all cost more.

The TKO will be plenty for what you have. 3550 may be a bit sketchy, depending on how much power you actually make. Ive heard of guys breaking the input shaft on them due to them only having 11 splines, compared to the TKO's more robust 26 spline.
Yeah you have to put in a GM clutch disk, use a fox clutch fork, and a driveshaft spacer ( for my 5.0 I did ) but its worth it to have a strong transmission that I dont have to worry about anymore..after 3 T-5's @460rwhp and 430+ ft/lbs
Now Im in the neighborhood of 500rwhp and its holding up fine..too bad the bottom end isn't!
