Do you have an IR temp gun? Or can you get one? I def think this needs to be investigated as there is no way you should be going through TFI modules that quickly. I'm still running the original ford module from 1988 on my car. It's never been changed.
I've got one. I'll take some readings the next time I've got the Jeep out.
What i'm getting at with the engine/EEC is that if that engine is not a Mustang 5.0 HO engine, and is a standard output 5.0 from a cougar, t-bird, crown-vic, then it has some physical differences between it and the HO engine. The firing order is a main issue, and the non-HO computers were mostly batch fire. Swapping in an HO cam would work, but required an ECM change to run properly.

Basically, i'm trying to identify your parts and see what the person did. It's quite possible a part or two is incorrect causing your issues. We are making a lot of assumptions here based on the previous owner doing the conversion correctly. But hard to know.
Judging by the build of the Jeep, I am confident that the guy who built it knew exactly what he was doing. As far as I'm concerned he must have been an automotive genius to get everything to work together like he did. He didn't cut any corners either. He used the best of everything, even when it came to little details like the rubber fuel line. The custom fabrication he did is outstanding as well.
Unfortunately his brother (who I bought the Jeep from) was an idiot and didn't know much about the Jeep's build. He could only brag about all of the trails he had done in Moab with the Jeep.
Keep in mind that the Jeep has likely been built like this for well over 20 years, so any issues with incompatible parts would have been dealt with long ago. I was told that back in the day the Jeep had been magazine featured as one of the first CJ-7 builds to use a 5.0 with the EFI setup. That may or may not be true, but it's cool to think about.
Also, if oyu notice in the above link, it shows an intake manifold with a part number on the underside. Can you use a mirror to see this part number to identify the intake?
Crap! I had the upper intake manifold off several days ago when I was fixing vacuum leaks. I didn't even think about writing down any part numbers.
