Also, here's an excellent article on how to perform the swap as well. It's designated for the '96-'97 T-Bird/Cougar, but they use the exact same engine as your '96 GT.

My friend jim did do a good job on that headswap writeup, but looks like your doing the entire engine.

i put a 00 engine into my 96 bird, things i needed to change was the flexplate, the 99-00 windsor engines have 8 bolt cranks them, the 96-98/01-04 romeo engines had 6 bolt cranks.

intake you have 2 temp sensors, new intakes only have 1, two options, 1- youll have to drill/tap the new intake for that 2nd temp sensor or 2- if i remember right you can order the aluminum crossover tube from the npi intake and adapt it to the pi intake. that way youll have 2temp sensor holes

cop vs wires, my engine had cop's all i did was remove them and keep the plugwires and 2 coil packs.

wiring everything that i unhooked from the 96 engine hooked up to the 00 engine

oil pan, i reused my tbird pan and pickup tube, the tbirds pan is different due to the kmember on the tbird is different than the mustang.

manifolds, i reused my old ones.

4. Exhaust manifold/cross-over pipe compatibility? Are they all the same?
5. water temp. sensors? Where/how do I mount my second sensor? What years have only one hole?
6. MAF sensor?
7. Automatic transmission/engine flywheel compatibility?
8. Various brackets?

I did this swap about 7 months ago,

1. Alternator plug, I reused my alternator and bracket
2. COP's started 99, as stated above, remove and reuse your plug wires, coil and coil brackets.
3. The new oil pan will work perfectly(not sure about oil level sensor)
4. If you keep y our mid pipe you will have to reuse your stock manifold or get shorties, good time to change to shorty or long tubes though.
5. if the new intake has the aluminum crossover, you can mount it in the same spot if not you have a couple of options. I mounted mine on the Tstat body and it works fine.
6. Use your old stock MAF since you are reusing you old ecu.
7. I reused the old starter and since my new engine came with a low milege clutch, I used it. The 01+ may have a different flywheel if I am not mistaken.
8. That's all i can remember
