As of now I have a all stock motor and I know my stock lower has the butterfly valves in it. I am deleting them and i want to know if a 99-00 lower intake will bolt up with NO PROBLEMS to my 01 mustang or if i need to get a 01 style lower with the butterfly valves and simply delete them from it. i will be using a 01 style upper intake probably also, but i assume all years are identical?

i really dont want to run into any fitting problems... so let me know.

The 99-00 lowers have a coolant temp sensor in the intake, the 01+s do not. So you would need to plug that.

Besides that (and the IMRC hardware), I don't think there are any differences.

Edit: for reference, the coolant sensor boss is at the rear, passenger side of the lower intake, near where the coolant hose sticks out. 99-00s had the coolant sensor. In 01+, it was moved to one of the cylinder heads, and the lower intake no longer has the threaded hole.
