Difference Between (M/T)/(A/T) turbo coupe ecu's

My friend has an 88 turbo coupe that was converted to a manual by the previous owner...as of right now he rebuilt the motor and put a larger turbo on it (not sure of the exact specs i think its a t3/t4) it lags real bad in the bottom end probably due to the bigger turbo hes also running at the lean limit on stock injectors...would it be possible for him to still have the auto ecu in there...and if he switched it to manual ecu and bigger injectors would it make a difference at all in the bottom end?...anything you guys suggest to increase bottom end power if the ecu wont help?
 
The auto and manual compters are nearly identical. The auto computer actually got a slightly more aggressive timing and slightly leaner fuel tables, but they wouldn't even be noticible.
With a well done hybrid setup, you can get full boost quite quickly, usually betweem 2800 and 3200rpm.
Which hybrid, and when does he get full boost? A tubular exhaust manifold would spool it up sooner, as would a free breathing 3" exhaust.
