Engine is making a weird clicking sound

Well the my 98' GT is giving me headaches still, I thought I had it figured out but I'm stumped. My engine is making a weird clicking noise when I am WOT or close to it. When I am just cruising it doesn't make that sound unless I have to stop at a stop sign and start again or pass someone or I just accelerate on to the highway. It kinda sounds like it is coming from the valve train but it only does it when the car is in motion, if I rev it in neutral or park it doesn't do it. Plus since it started making this clicking sound the engine will pulse for a few seconds like it will lose a little power and surge back, like I was tapping the gas repeatedely, and at idle sometimes it acts like its going to stall but when I put it in neutral it's fine. Here are the upgrades on my car: FRPP 70mm throttle body, FRPP 9mm spark plug wires, FRPP catback kit, MSN coil packs, K&N airfilter. Plus I had to get a new tranny for it, I couldn't afford a rebuild so I bought a used one, I took it to a trans place and they checked it out and said it was in good condition. That clicking noise you are hearing may be coming from one of your valves. You might of floated one of your valves. Do you over rev your engine a lot? The only other thing I can think of is maybe you droped one of your cylinders. The tick could also be coming from a leaky header gasket. Have you noticed a difference in your exhaust tone at all?
 
Well first what do you mean I might have floated one of my valves?? I'm not sure quite what you mean. How do I check for that and then fix it?? Secondly now I have a check engine light, I went and got the code scanned and it is P1131: Lack of HO2S switch - Sensor indicates lean. I have BBK MIL eliminators on my rear O2 sensors.
