engine moving/ handling changes

ok, for various reasons I am considering moving the engine back 4 inches or so(I understand I'll have to cut the firewall, etc. I am using a different engine/tranny combo in my car than most people and to solve a couple problems I'll might be moving my engine back(it also gives me a better shifter location)...I'm just wondering if this can negatively affect handling

No it would help handling.

That's right, moving the engine rearward will be a help in the handling department. Look at '68-'82 Corvettes sometime, the engine is so far back in the frame it's almost a mid-engine car.
