Idle problems

Guys, I installed an Accufab plenum to my 4.6 96gt and everything was good.
I just installed a C&L Trueflow Power Pipe and now the car is idling roughly.
The Power Pipe with a bitch to get under the stock strut tower brace, but I was able to get it in. It did't fit flush with the throttle body, but I used the silicone hoses to tie the gaps. Is the Power Pipe to sit flush with the throttle body?
My question is why could it be idling rough and what can I do to troubleshoot the problem?
I didn't disconnect the battery before the install, could that be the problem?
Thanks in advance

You need to disconect the battery man. After you do that let it idle for about 5 min. Than get it on the freeway or a long road where you can cruise it at a steady speed. This helps the computer read everything all over again so it can adjust itself. The inlet pipe should fit flush, but as long as there is no leak, it should run rough. Did you make sure you pluged in the MAF and the other sensor that goes into the inlet pipe? Did you also check all of your connections at the Plenum? plus the ground on top of the EGR?

I made sure that I plugged in the sensor into the inlet pipe. What is the ground on the EGR? Are you sure that if it didn't fit flush to the TB it will be ok? I'll disconnect the battery and give it a try. I do have a Superchip, will that make a difference?
TIA
