I have a 1996 Mustang 4.6L manual transmission it also has a brand new clutch and this was also happening on the old clutch, I also have that aftermarket clutch cable you can adjust at the fire wall by spinning it.

When I push the clutch in and try to shift its really hard to take out of gear and put iin gear, I would adjust the cable via the one on the fire wall, and no go. I would also notice the clutch engages as I barley let the clutch engage.

Any advise, or if you're confused on my wording, I can get confusing.

If the clutch is engaging just as the pedal starts to move, then it's most likely still dragging even with the pedal fully depressed. This is what's causing your hard shifting, as it seems you already are figuring out. Unfortunately, I'm no expert with the Mustang's clutch cable setup, being old-school linkage character. However, Maximum Motorsports has a pretty good write-up about adjusting an aftermarket cable. Check out http://www.maximummotorsports.com/How-to-Adjust-a-Mustang-Clutch-Cable.aspx and pay particular attention to the "Tech Background" section for why you'll need to occasionally adjust the cable now that the stock auto-adjuster is no longer there.
