After my Eibach Pro Kit and Mach 1 shocks/struts went in, my rear end seems to clunk when I go over a bump. It's hard to explain.

I expected a rougher ride and it is only a little harsher than stock, but it's a ton louder with that odd clunking noise. Somehow I don't think that's normal?

I put in new MM poly spring bushings.

Yes. Everything feels good while driving over the bumps, it just makes a much different sound than when I was stock.

I really need to find a way to record the noises it makes...

Ive got a similar problem there jon jon. Since my springs, c/c plates, and rack bushings went on, whenever I brake suddenly or turn sharply when Im at a very slow speed (parking space), my front left wheel makes a clunk/pop sound. Its not all the time, just now and then. Its acting just like something is hitting, but I dont know what it is I cant find a bumb mark anywhere.
Im hoping the shop can locate it tomorrow when I go in for the tb/plenum dyno .

I think you've confused things here. The BUMP stop sits above the differential on the body of the car itself. If you've lowered the car and have NOT replaced the bump stop you will hit it. Go to Ford and get a shorter bump stop, $5 to $11. It's an easy replacement but will need to jack up the car. Think high performance clown nose and you'll see it. If you know where the "dog bone" is/was just look right above it.

When I bought my Eibach Pro-Kit it came with a shortened differential stop.
