SOHC to DOHC swap in my '00 GT

I have tried to look this up by using the search and have not really found an answer. I will be swapping in an '01 cobra engine with 8,000 miles my '00 Gt since i recently spun a bearing. The engine is coming from a donor car and I have access to everything i will need from it. I have heard that the swap is as easy as dropping the new engine in and reusing my GT harness only having to extend the COP wires and a few others (throttle cable, ex.) and a retune on the GT computer with a cobra tune. Others state that I will have to splice in parts of the cobra harness to the GT harness. I know that the web site www.cobrapoweredgt.com is know longer. Are the fuel systems both return-less? Once again I have access to a donor car I will probably be swapping or the gauge cluster also which I know will required disabling the PATS. Any help would be greatly appreciated I know this swap has been performed many times.

how many miles were on it?

Only 47,000 miles. I started the car one day after it had been sitting for about a week, I had just installed some 4.10's about to weeks prior and hardly had driven it. I was driving the car on the street and when i came up to a light i noticed it was knocking really faint. I was only about a block from my house and as I tried making it back home the knocking was horrible under load and the car began to idle really shaky. Pulled the plugs and they didn't look bad but put some new motorcraft plugs and changed the oil (no metal in the oil I checked for metal shavings). When the cars cold there is no knock but as soon as it warms up it knocks and gets really loud if I give it gas.
