Well....the shifter is usually never a problem, and if you have to go in for warranty issues, just swap the stock shifter back (not hard or very long to do), exhaust is a very hard thing to say would cause a problem. Gears your warranty on the rear end would probably be gone though. The only way a mod would cancel a warranty is if the part modified caused the problem.

As long as you take it to a dealer OR a Ford Certified mechanic just about anything can be done to your car without voiding the warranty. One of my previous Mustangs had a blower, gears, and exhaust work done by one of their techs and it was all covered by warranty. Gears are definitely a mod that you want to have a Ford tech deal with. He will use their installation parts and will know how to do it correctly the first time.

You also want to make sure that you use nothing other that FRPP gears. Nine out of ten techs will not even install Auburn or Richmond gears because of the problems they have. Both are notorious for whining. FRPP is your best bet.
 
Also depends on what dealer you go to, some are very picky.Modding is the VERY reason I did not get an extended warrenty, and I am very glad I didnt.As for first mod, spend $50 and get a K&N, it will give you a HP or so, change the exhaust and engine sound slighly at WOT and will keep you happy for a little while, next focus on exhaust, its your best bet for quick fairly cheap HP on these cars.Mods on the engine side dont seem to do much according to the dyno. CAI isnt worth the 1-5 HP gain over just a K&N IMO, too much $$$. Steeda UD pullies will give 6-8RWHP (dyno proven 6RWHP on 01 bullitt), upper plenium and TB= 6-10RWHP (also been dyno proven), hypertechs power programmer gave an 01 bullit 3peak RWHP and those gains were typical thoughout the rest of the curve(not worth 300 big ones IMO), not sure on the other brands though, should be simular gains with steeda T/A.Hope that helps.
 
I've had mine for about 2 or 3 weeks now. Congrats! OHHHH.....I would suggest saving up for a shifter, overall I think it should be the first thing you get, atleast 2nd thing. Most people realize how good a shifter is after the buy one. That's what is first on my list, then exhaust.
