I went form stock covers to a set that has a breather on one side, and a grommet on the other. If I switch over to a breather system, what happens to the stock PVC valve? The stock covers used to get vacuum from the intake, does the new cover need a vacuum line too?

I did search a bit, but couldn’t find all the answers I needed.

OK you have 2 options...

1- non-emmisions legal--- plug the vacuum port from the intake, breather on one side, cap the other off..

2- Emmisions legal---- Put the PCV valve in the grommet and cap off the other valve cover....

leave the stock PCV valve and hose going to the intake. run a 'fresh air' hose from the intake air tube (between MAF and T/B) to the valve cover, seal the other valve cover. that should keep the system functioning as it should.

if you keep the PCV valve and get 'fresh air' from the atmosphere you'll fail emissions(visual, if they check in your state) and most likely have drivability problems (the air going through the PCV valve won't be metered through the MAF, therefor, won't be seen by the computer).

if you use a PCV valve and do not have 'fresh air' coming into the block, it will create a vacuum in the block and cause problems.
