Transmission Help

I bought a 99 Mustang GT from a gentleman who was trying to do track racing. Trickflow intake manifold, headers flowmaster exhaust. needless to say, the transmission makes a real bad grinding noise when the clutch pedal is depressed. I took it to a couple different shops, one told me the transmission has to be rebuilt, however they dont make the transmission anymore. and parts and labor would be around $4000. another shop told me it could be the TOB, but they werent versed well enough to do the work. So now, the car is in my garage, halfway taken apart, k-member etc is almost all the way out. it is difficult to shift into gear. one gentleman told me the tr3650 will bolt directly to the 4.6L and should hold my stage 2 clutch kit and short throw shifter. does anybody have any advice they can give me, that wont cost me an arm and a leg to repair, replace, etc..

Doesn't sound like a transmission problem to me. It's not turning when you're setting still and press the clutch pedal. Sounds to me like a bad throw out bearing. Find another mechanic to take a look at it that routinely works on Mustangs and can change he throw out bearing..
 
I was leaning on the TOB myself, however, when I push the clutch in, there is no noise. It's when I release the clutch, that it starts making that noise. Regardless, I have the motor, trans and k member almost all the way out of the car. Once I gwt it completely out from under the car, I'll get the trans disconnected and dig into it. I'm hoping it's just the TOB. I purchased a new clutch kit ( TOB, clutch, pressure plate PB and rear main seal). Thank you for the reply....
